I know my general knowledge on pick ups, though I've been wondering...
What's actually happening to the guitar when I turn the tone knobs?

The tone controls on most guitars are simply an adjustable resistor (potentiometer, called a pot) and a capacitor. These are usually connected in series between the pickup 'hot' terminal and ground.
The capacitor will pass high frequenciies, shorting them to ground, while leaving low frequencies relatively unaffected.
The pot controls how much of the treble gets drained off by the cap.
There's a whole lot of stuff involved in selecting the component values to work with different pickups, but they all work pretty much the same way.
